You aren't paying twice.
There is a one time registration fee to pay to the NKRA, £60 for the year.
There is a race weekend fee of £75 covering Saturday practice and Sunday race, which is paid to the club (eg: Dunkeswell). All NKRA rounds coincide with club rounds, and one races in the club event. They just extract the NKRA drivers results from the club results.(So if you come 2nd in the club event but are the first NKRA driver, you get the club points for second but NKRA points for 1st.)
There are 5 NKRA meetings in each region, 8 if you are racing Formula Blue for a national number.
The Grande Final, as Inter61 posts, is in Scotland this year and there is likely to be quite a strong Southern component going. There are a few from around your way who race the Southern NKRA so it is sometimes possible to share costs.
It's a good series at the Clubman level, and you don't have to go to the Grande Finals if all you want to do is the regional champs element. There are prizes for both regional and national levels.
